Negative numbers of cards in deck

My final deck contains " -1 Sir Baileys", this happened after I played Overlord as Bailey and it got trashed.

This is rare one and you nailed it on the head, it has to do with trashing of Overlords/Band of Misfits.

My question, of course is: If you had a game where the total number of cards mattered (Gardens), would your actual final number be incorrectly reduced by one, for this "-1" error, which could change the final number of VP?  Or, would your total cards be correct, in spite of this mistake?

Yes, this is not just a cosmetic error, it would affect your point total (not with Gardens, as the total card count is not changed, but think about an Obelisk that counts Overlords, or Museum, etc.).
