Do I need to worry about my deposit? For weeks now, the server has been shutting down once a day for several hours without the version number going up even once. Is Dominion Online coming to an end?

I'm not sure what happened for you, but the server has not been shutting down repeatedly in recent times (maybe the server was restarted, resulting in you being logged out after a game, but that certainly was an exceptional event, not something happening with the duration and number of occurances you mentioned).
