I noticed something similar with Wild Hunt (when it is on the kingdom after Divine Wind is triggered). The interface doesn't seem to update the number of VP tokens it shows on the Wild Hunt pile. Like in the OP, the game "knows" how many tokens are on it, as if you take the tokens it gives you the right number, so it's just a visual bug. Also, I noticed that if I rewind/undo, then the interface updates the number to the correct amount.

Not sure if this has been reported before, but I had a game where I got multiple mission turns in row due to fleet (presumably). I had bought fleet and emptied provinces while buying mission, so I get a mission turn and a fleet turn. However, on that mission turn, I decided to buy mission, and the UI gave me a second mission turn before the fleet turn. I continued to buy mission every turn, and it kept giving me mission turns until I stopped buying mission and then it gave me my fleet turn before ending the game. Game ID 166125973.

I believe this is actually correct behavior. If you play an estate with no other aristocrats in play, then the estate doesn't count as an aristocrat; it just plays the inherited one, so you have zero aristocrats in play, meaning it does nothing. If you first play one aristocrat and then play a bunch of estates, then for each of those estates, you have one aristocrat in play, so you get 3 actions each time.
